Here is the screenshot for confusing cyan players, one of them is your teammate and the other one is enemy. I don't know the cause. If someone appears cyan for you it doesn't mean he appears cyan for somebody else.

I got this last time during testing, it seems to be triggered by holding certain weapons.

Dusk, I think the issue is the exact same as with the plasma rifle which I tried to fix the translations on. (Which I didn't really say much in detail of.)
Which is that the textures.iwadfix is messing things up, because apparently you can't translate translated graphics. o_O So fixing it would probably work by applying the appropriate translations to the original Doom PLAY* sprites with SLADE3 (it can do that), so as to have a hard copy of them for the game to translate.

Blerg.. if you didn't want those extended green colors so much, the 112:127 could've remained green and this wouldn't have been a problem.
Fixed by adding the doom marine sprites (w/ cyan armor instead of green) to AOW.. I never seemed to be able to reproduce the problem so I can only hope it's fixed now.
